Taking antibiotics will kill most of the bacteria which live in your gut. When there is no competition, the remaining resistant bacteria will grow rapidly. Once bug that is known to do this is called Clostridium difficile. It causes fairly bad illnesses. Bloody diarrhoea, stomach cramps, fever, very very ill.

After you have finished a course of antibiotics, you will still have basically no bacteria in your gut, at this point many things can take advantage of the lack of competition and make you ill.

Also, if you do not occasionally let your immune system work for itself, it becomes less effective. Because our immune system now comes into contact with less germs and dirt, the incidence of allergy and auto immune diseases is increasing. The odd minor cold of infection is probably good for you really.
